Pei Yuan Secondary School, Kampar was established in October 1912. At that time, it was known as the Hokkien School and was situated along Jalan Gopeng, Kampar. The name of the school was later changed to Pei Yuan Secondary School in 1915 to avoid any misconception that it was meant for Hokkien students only.

When it was established, it had only 10 pupils. The number of pupils increased every year. In 1919, a shop lot which was situated at 178, Jalan Gopeng, Kampar was bought over to be used as the school building.

In 1940, the number of classes increased to twelve. Up until then it was only for the primary students. In the same year, the school was shifted to the new building along Jalan Kuala Dipang. The secondary classes started only after 1940. With the increase in enrolment, Sekolah Menengah Pei Yuan was established in 1958 in the same premise. In 1962, Pei Yuan High School was set up for the private students. Thus, to this day, the three schools co-exist in the same compound.

As the number of students increased steadily, the afternoon session was started in 1977. Much later, the number of classes increased from 47 to 49 in 1984 with a total enrolment of one thousand seven hundred and fifty pupils.
